2001 ultra 150 engine balancers

i have recently dropped a new engine in my ski, when i received it the stator cover was not in place, and i'm afraid that the balancer is not aligned with the rear one. i took it out last weekend and had a horrible mid range vibration(idle and high range seemed to be fine). how should the balancers be aligned, and if that isn't the problem, could it be my pump out of line with the engine?
