98 starting issues

Hey guys, My 98 xpl is still having trouble starting the new engine. After cranking it a few times it is now wanting to fire. I can here it trying to start but it never ignites. It sounds like a timing problem to me where the plugs and the cylinders are out of sync. But the engine is brand new from sbt. But there was one time it almost started it died imedatley and the beeper has started this long beep shutting down the starting circuit. To where you have to take the key out and put it back in before trying to crank it again. If anyone has any suggestions, they will be greatly appreciated.

Did you misalign the magneto cup when bolting it onto the magneto flywheel?
