My '00 xl 700 is bogging down when first giving throttle. I had the top end re-built recently. What could be causing this? Could it be the that the carbs need to be cleaned. I am going to be winterizing it soon, should I have them clened before I winterize it or wait till the spring?

You have some sort of carb issue.I would get them taking care of before i winterized it,because if you don't you will have bigger problems the folowing spring when you go to fire it up.

If the problem came from the XL700's carbs, then how should we go about it? Do i need to buy new carbs? or get it checked by a technician?

Check pop-off pressure ,this is what transitions the fuel from the low speed needle used for idle to the low speed jet which the engine needs to continue the acceleration.hope this helps.
