Will the 1100 cc engine work in a 900 ZXI? If so, does everything bolt up the same?

If you are asking about a swap - no they won't, and we only do even exchanges anyway.

What is the difference between the 2 motors? If I have the carbs and eletrical will it work?

Yes if you have the matching external parts you can put either in a hull.
