2001 GP800R Problems

HELP - I have a 2001 GP800R with 115hrs on it. We were on vacation last week and the last day I went to load the ski onto the trailer and it did not want to start. I had ran it all week with no problems. After pumping the throttle with the engine running for about 30 seconds - then the ski would run but only at about 38MPH, normally it runs about 55 - 57MPH. As soon as I shut it off, i had to do the same thing to start it again. ANY ideas on what I need to check? What would cause this from 1 run to the next?

Any help would be grateful - CARBS, REEDS, FUEL FILTER?
