Blaster II exhaust and cooling

I'm putting an SBT 65U engine in my '96 Waveblaster II and at the same time I want to move the exhaust outlet to the rear of the boat. There is a cooling hose that runs from the pipe to the stock outlet. Does the cooling system need the force of the exhaust to help pull the water thru the engine or does the pump intake do all the work? Thanks
