1998 Yamaha XL1200 Water Box Gasket Question

Does anyone know why on a 1998 Yamaha XL1200 the waterbox gasket is restricted to slow water flow through the engine? I noticed when I was installing a new SBT engine and exhaust gasket kit that one cylinder is completely open yet the other two have small holes in the water port. Does any one know which way the gasket goes? Either the open port goes towards #1 cylinder or #3 cylinder. Also, I need to know which Mikuni Carb goes on a 1998 XL1200? I have looked the carbs over and they are not marked what MM they are? Is it SBN 44 or 46??? Any insight would be much appreciated.

the open holes go to the back of the engine.
