My 1996 Polaris SL900 has the Keihn CDK II carbs. I was told that as the diaphragm wears, as in it stretches, that it will have an affect on jetting. If this is true, my guess is that it will make the mixture more rich. Is this true? And whatever affect it does have, does it affect the mixture at all speeds? just low end? just high?

If that's true, then all of the several year old Kawasaki and Polaris skis that use Keihin CDK II carbs should be running overly rich, and fouling plugs like crazy!!!!
The individual who told you this is incorrect or mis-informed. There is no correlationship between fuel diaphragm wear and jetting characteristics.
Although the Keihin CDK II appears physically different from the Mikuni Super BN, they function very similarly in operation.John Kubiak
