I have a 1998 Kawasaki 1100 ZXI that is getting water in the mag. end cyl. Is the head gasket the most likely source? If it is not the head gasket what would be the next place to look.

How much water and under what circumstances?

After you run it for a few minutes the rpms drop to about 5500 like it has a cyl. not firing. You pull the plug and there is water on it but not a lot of water in the cyl.

I would swap the head gasket, yes.

I pulled the head and the gasket looks good. The #1 cyl. is getting the most water but all cyl. are getting water in them. Could the ex. manifold have a crack and how do you check it?

It could, you would need to pull it off for inspection. More likely is a leak between the manifold and cylinders, breaching the gasket - what did you seal it with and are you sure you torqued it down correctly?
