1100 STX DI issues

Hello I have a 2000 1100 STX and I'm having a weird problem with it. This just started happening a few weeks back. After about an hour of riding it, teh check engine light came on and it would not accelerate beyond 5 mph, it tried to, but it would just choke on itself.

ever since then there are 2 main issues:
the first is that those symptoms will still happen about an hour into the ride, if you turn it off for a bit, it will be fine again for awhile.

the second is teh overall acceleration is off, it takes a few seconds to get going, for example you can't go into a turn and take off out of it.

I took it to the dealer and the computer didn't show anything wrong, they took it on the lake and said they couldn't find anything either, but something is off b/c it happened again yesterday.

any ideas?

Unplug the overheat sensor on the pipe and see if that helps. I had one that was defectice cause that problem but it would store the code in the computer.
