i have a 2001 kawasaki 1100 with a thrown rod in the motor, now my question is, will i have to replace the whole motor, or just the block. and will i have to get the exact same engine? and also, does anybody know where maybe i can find a motor for this jet ski so that i can get it back up and running

The motor is the block. Yes you need the whole thing. We hav them availble on exchange, look in our store: http://www.sbtontheweb.com/Merchant2/merchant.mvc
