I am fairly new to this as well, I have rebuilt 2 engines now, from the book. Best thing is to have a shop look after your boring/honing needs, they have all the necessary tools. I don't know much about removing all three cylinders at the same time, I have and had no problems, just be sure to follow the book and use the proper sealants and bolt torque and patterns. Lots of lube for re-assembly. Pretty straight forward. Just when installing the cylinders make sure to install the exhaust manifold be for tightening the cylinders down. This way they will be aligned properly after tightening.
