2000 GTXRFI Stalling after Rebuild

I will have the honor of working on a GTXRFI this weekend that has had problems ever since a major overhaul a few years ago. The ski will start and will run fine for a few minutes until it gets hot. It will then stall at idle fairly consistently. It has stalled while at speed on occasion.

From time to time, the ski will not restart after stalling. The independ. shop that did the rebuild claims it has taken it to a dealer to check all diagnostics etc. and claims that everything falls within specs.

Any ideas on where to begin on this?
