Runs great for about 45 min to 1.5 hours. Then all of sudden power and responce drops off. Speed gradually reaches 40mph at 8500 rpm. Normally runs 60+ at 11000rpm. First time it happened was after having the throttle body's replaced on a factory recall. Only have 27 hours on ski. Took it back to the dealer, found water in #3 cylinder, putting blame on me. Saying that ski was either flipped or backwashed improperly. I told him neither had happened, have an identicle ski with 27 hours and no problem. First time it happened I changed the plugs and ski set for 1 1/2 days before it was used again. Was ok for 2 hours+ and then it happened again. Changed plugs and ski set for 1 day. was ok for about 1 hour before it happened again.Took to the dealer and after water removed from # 3 cylinder, ski ran good for about 1 hour before it happened again. One thing I noted was that it happens when I hit a wave hard. At a loss of the problem and how the water got into #3 cylinder.

Need to have compression test and leak down test performed,will check for headgasket leak,etc. Is unit still under warranty? If NO evidence of water in any other cyls would be suspicious,rather than "backwash" or "submersion".YoSA "Best Yamaha Dealer in the Lone Star State"

Yes still under warranty, dealer said compession good across all 4 cylinders (126). Compression test will probally not show a leak like that, you need a leak-down test also to ck for leaking gasket,especially if it is only getting in one cylinder.Not likely it is connected with the throttle body re-call unless they let it ingest something hard during removal/installation.Also the throttle bodies are supplied as an pre-assembled synced unit from Yamaha,have performed over 60 of these recalls and it is extremely simple as the entire assembly is replaced.There is no gasket but the bodies must be seated properly on some locating dowels in the cyl head.The throttle bodies are held to the head by 8ea. 8mm socket head screws.FYIYoSA "Best Yamaha Dealer in the Lone Star State"

Now when I return to dealer, I can sound like I know something and will look further than trying to blame me for problem!

Had a thought!
Ski has a security system which allows you to set so it will only perform at 80%.
For safety of novice riders
Could the system be defective and activating on its own.
I have never used the low RPM mode, and do not know how ski acts in the low RPM mode.
Does it affect all levels of power, responce, acceleration and top RPM.
Does anyone have a FX Cruiser and know how it acts.
I have an identicle ski and plan to find out tomorrow.

Well no luck with activating the low RPM mode. Put the ski in the water and activated low RPM mode. Ski ran terrible; Ran rough and only able to getbetween 7 and 8 thousand RPM and then it fluctuated in that range very eratically.
Put the identical good ski in water and ran it in the Low RPM mode. Accelerates imediatly to 8000 RPM and tops out there.
By the way the water in #3 cylinder is not an issue any more. Found out how it got in there. Not by me or anybody associated with me. The tech's helper.
So we are back to an electrical or fuel problem.
I'm thinking coil breaking down?

Well what happened? How did you get water in the cylinder and claim this is no issue? What fixed it?
It still sounds you have a problem and it could be water in the fuel, fouled plugs, defective/wet spark plug cable etc.
Water/Oil in the air filter is not normal either.
I'd change plugs, cables in that order. If that fixes it get a new filter as well.

Dealer Techs' helper prepped ski for starting as directed. After hooking hose to unit, he turned water on. When tech was ready to start, he realized what had happened and proceeded to check to see if water got in any of the cylinders. Found water in #3 from back wash pressure. Proceeded to get water out of cylinder prior to starting. Whole thing was a cover up. So water in cylinder was never the cause or result of the original problem of loss of power. Going to new dealer and contacted Yamaha!!!!!!!!!!!!!!!
