gp 1200r missing

I just finished rebuilding a gp 1200r I purchased. The motor had dropped a powervalve and the rest is history. Anyway here is my problem, the ski starts and runs fine, when I take off it seems to have a miss until it reaches about 6000 rpms then smooths off and runs like hell. (mid 60's at 3/4 throttle) I have yet to open it up because I have only put about 1 1/2 hours on the motor. The carbs have about 180 hrs on them. I am hoping upon riding some more this will work itself out. I will list the mods I performed when rebuilding the ski. Replaced 1200 cylinders with 800cylinders, sbt piston and rings, sbt powervales, r&d cdi box (switches are all set to on except #5), oil block off kit, d-plate and riva air cleaners. If anyone has any ideas please let me know..

well if it dosent work its way out which i doubt it will write back and give more details as to the problem then we can diagnose it hopefully and fix it
