No Spark Yamaha XL 1200 LTD (1999)

Started and rode the wave runner for about 30 minutes. ran fine. (has ran fine all summer). Stopped and sat for 5 minutes or so. started and stopped to idle around and maintain position 3 or 4 times. Sat for about 20 minutes. Bike would not start. Visually checked the 2 fuses, both appeard to be fine. checked for spark at the spark plug, #1 (towards bow) no spark. #2 faint spark. # 3 no spark.

Any ideas ?

Could be a weak battery you need a min. of 10.5 cranking volts for it to fire the plugs. Check voltage at the battery while cranking

The battery is new and turns the engine over rapidly. Testing the spark plugs against the block resulted in, #1 spark plug, no spark, #2 spark plug very very weak spark, #3 plug no spark.

You may have a bad stator, pick up a service manual and check stator voltage,
